For all those using JK's Skyrim instead of JK's Winterhold; after some self-education as to how this all works, what this all does, some experimentation, and some testing- these are my findings.
Firstly, that 'minor clipping' that this fixes? It is NOT minor. I wouldn't call it major since it doesn't seem like anything was bad enough to completely keep you from interacting with something, but it is not something I could ever just ignore. If this patch did not exist and I did not get it working, i would not use JK's Skyrim and Qaxe's Winterhold Rebuild together simply because it would constantly bug me.
Secondly; unless I am missing some program (I tried Wryebash/SSEEdit combo) that everyone else knows to use, I was COMPLETELY unable to remove the JK's Winterhold.esp master requirement from this patch. I fully admit until this evening I knew absolutely 0 about how mods actually work, but feel that it's just something about this specific patch keeping me from accomplishing my goal despite my best attempts. HOWEVER I found another solution that (appears to) work for me, so if you can't remove the master requirement either, it's worth giving my solution a try before giving up on this mod-saving patch.
My solution is simple, and to my knowledge should not cause any issues that these mods or this patch would not cause on their own. I have not checked anything REBUILT, only the things that were lying around upon entering Winterhold. I simply hold out hope that when I follow the quests and stuff is rebuilt, everything still works without crashing. Disclaimer: I hold NO responsibility for anything going wrong should you choose this option if the patch author's does not work for you. Furthermore ALWAYS ALWAYS ALWAYS back up everything before doing something with mods.
The solution?
-Install and activate JK's Skyrim, Qaxe's Winterhold Rebuild, and NoirGold's patch (that's the order I did it) in your mod organizer (I'm using vortex).
-Sort out any conflicts aside from the obvious missing master one.
-Open Wryebash, right-click this patch's esp, hover over 'file', left-click 'create dummy masters'. When a prompt appears, click yes. This will create an empty 'JK's Winterhold.esp' which your preferred mod organizer should recognize as an appropriate master file for this patch. To my knowledge, this empty esp does LITERALLY nothing at all aside from let this patch do it's magic.
-Go back into your mod organizer, enable this new esp, sort your plugins with loot, redeploy mods (all the normal stuff). Side note: I have so many mods that wyrebash disabled a ton of plugins to do it's thing, so I had to re-enable those in my mod organizer afterwards. Make sure to check for that.
-Congratulations, you should now be able to start up SSE and have both mods and the patch working together properly without issue.
I'll say it one last time- this SEEMS to work for ME. If at any point I encounter an issue in winterhold and troubleshoot it coming down to this, I will be sure to say so here. But at the very least WITHOUT this patch/fix, I had a house almost 2 meters inside another one, and trees inside several others; however with this patch/fix I did not, and also did not crash upon going to winterhold or interacting with the new NPC and starting the new quest (as far as I've tested thus far). I sincerely hope this will help other people as this patch I'm sure is not getting the love it could simply because of the extra bit of work people have to put in to make it work with JK's Skyrim. If Qaxe's Winterhold Rebuild is going to be as nice for your playthroughs as it will be for me, believe that the extra effort is worth it. Thank you to NoirGold for making this patch. While an out-of-the-box for JK's Skyrim would definitely be nice, this version does at least work for those who are willing to make it.
A final note, which may or may not be important: In your Skyrim/Data folder, two (to my knowledge empty, unnecessary) things will appear after the Wryebash process, that I personally removed (that I do not think NEED to be removed)- 'Bashed Patch, 0.esp' (may be named differently if you do bashed patches before this, dunno) and a folder named 'INI Tweaks'. If you remove these two things I suggest checking beforehand to make sure you're getting the right esp, and that the folder is empty like mine was.
EDIT: Firgured I'd TL;DR this all. Author's solution didn't work for me, this seems to- just make a dummy master JK's Winterhold.esp to trick this patch into thinking you have it if you can't figure out how to remove the requirement like me.
